Are you sure your polygons are on a copper layer? If you've somehow gotten 
them on a mech layer or overlay, etc, that would explain the behavior you're 
seeing. I've been bitten this way in 99SE, because placing a polygon doesn't 
automatically place it on the current layer - the layer is a separate setting 
within the polygon function.
