Fred,
        Yes, that and other similar issues are a bit of a pain in P99SE. 
However fixing the issue is less than 10 seconds work after they are all added, 
simply use global change to change all the 60mil Ref. Des. heights to 50mil. 
Leave it until you have entered all or a significant number of parts, even wait 
until the final steps of the design and then change their height and locate 
them.

        You will notice similar problems with Via tenting. Again it only takes 
seconds to fix once you have a number of vias in the design.

When I update the PCB from schematic the designator text height is set to 
60mils.  I have changed the default in preferences so it's 50 and indeed if I 
manually place a component the designator text height is 50mils.  However when 
I update the PCB from schematic, a new component has a designator text height 
of 60mils.  Where am I going wrong?
