Fred/Brad, Firstly I hope this works ok, I've not posted a message till now but have been reading with great interest!
Though I'm relatively new to 99SE and a bit of a novice I also noticed this problem, my solution was the same as Brad suggests. It's not really a solution as such, more of a work-around, but I decided this was going to be much quicker than finding the root cause of why they did not update correctly! I've been chasing silly things like this more often than not in the year I've been using Protel on and off, you guys seem to know your stuff! I only graduated 2 years ago, I feel a bit out of my depth in the present company on this discussion list! However fixing the issue is less than 10 seconds work after they are all added, simply use global change to change all the 60mil Ref. Des. heights to 50mil. Leave it until you have entered all or a significant number of parts, even wait until the final steps of the design and then change their height and locate them. You will notice similar problems with Via tenting. Again it only takes seconds to fix once you have a number of vias in the design.
