Hmmm. I assume you're using the latest cvs right? 

If you have the time, try doing a fresh install of the latest version
of cygwin, and try those exact same steps again.. it should fail
suring the configure run. 

I'm heading off to NJ for the next week with a windows-laptop. One of
my goals for this trip is to get everything compiling smoothly under
the latest cygwin. Rather, compiling I know works fine, it's running
the configure script where is fails.
