Turns out it's Metacity. Problem is solved if I just type "metacity" in a terminal window. So I went into System > Control Center > Startup Applications and added Metacity and Gnome Panel. Then I restarted the computer. When I logged in everything was back to normal. I think it's fixed. However, I wonder why the dist-upgrade to Jaunty decided that I didn't need a Gnome panel or a window manager.
