1) How about the home directories? How about /var/spool/mail?

2) For the POP3 authentication, you can either (assuming you have re-created
the user data on the new server):

        a. run a POP3 service on the new machine

        b. if the they use something like pop3.your.domain, you can
                point your "pop3" host to the IP address of the new domain

        c. if they use the same FQDN for both SMTP and POP3 access (i.e. 
                mail.your.domain), you can create another name like 
                mail2.your.domain that points to the old server and then
modify 
                your DNS so that the lowest MX points to "mail2"

                mail.your.domain = new server
                mail2.your.domain = old server

It's easier if you have separate FQDNs for each service (i.e.
smtp.your.domain, pop3.your.domain, imap.your.domain); but of course, it has
its tradeoffs.

I think I need another explanation on this.
Can this be done by just copying the /etc/password and /etc/shadow 
directories? or what other files to copy?

How about when I want a user who checks his mail on the pop-server to be 
authenticated by the original machine(rh6.1), is this possible?
