Debian GNU/Linux is quite good on Alphas, as its one of the few distros that are still well maintained, as the other distributions mainly concentrate on the i386 line. You might want to flirt with distros such as Gentoo also... Not much tools employed other than what Debian provides. Eric - have you managed to port the Java SDK to Alpha last time?
