If you still have the makefile and the source, check if you can do a 'make clean'. You could download the source again if you need to. Not all makefiles have that rule though (hmf), and sometimes you'll have to check if it does the right things.
"make clean" should do the work only if the command "make uninstall" is included on the macro(?) clean.
but most of the time the command "make clean" only deletes the output or the compiled executables/libraries located on the source directory and not those files located at the target directory.
