Phil, I don't really understand what you've described. For a start, SlimServer ignores .m4p files from its scan.
Secondly, if you're going to use iTunes, you really have to give in and do everything through it! If you have the 'keep itunes folder organised' option enabled, iTunes deletes files when you remove them from the library. With the 'copy files to itunes library option enabled', when I add files, I just drop them into iTunes and it copies them into the correct place in my music folder. I never actually look at the contents of the music folder outside of iTunes. iTunesUpdate picks up rating changes made in the TrackStat interface. It doesn't directly use the last played/count data from TrackStat because it takes care of these itself, and also considers iTunes to be the master copy of these statistics.
