I'd certainly be uncomfortable with trusting it to manage my files, like some people are uncomfortable with SlimServer just updating tags in music files. I did it once for my wifes music collection, and iTunes moved all the compilation files around. It made a right mess. SlimServer is definitely my master music library source. I mainly use iTunes to sync my music to my iPod nano (mainly for playing music in my car). I also subscribe to a couple of podcasts from iTunes (some others not via iTunes, as I listen to them at home only so don't need them in iPod). As all of my new rips are to FLAC, iTunes is useless for those, so I sometimes transcode and store copies in my iTunes folder. I don't want the copies to be visible in SlimServer, so hence my iTunes library is totally separate from SlimServer music library. My iTunes folder doesn't have that much in it - some free downloads (iTunes song of the week), and any flac->mp3 copies for iPod. I've tried to find alternatives for iTunes that would support FLAC, but they aren't too clever either.
