Unless you have specifically configured the plugins to store the
playlist and menu configurations in the plugin directory under
"Plugins", it should be safe to delete each plugins plugin folder from
"Plugins". 

By default the plugins will store the menu and playlist configurations
in the playlist directory. To see where it is stored, check the
directory parameters configured in each plugin section in SqueezeCenter
Settings

To be 100% sure, I wouldn't delete the directories, I would just
shutdown SqueezeCenter and move each plugin directory somewhere else
and then startup SqueezeCenter again and download them through
Extension Downloader. This way you can always go back to the previous
situation by moving back the plugin directories to "Plugins" again.
