For non-native formats, SC will try to decode the format into a WAV stream (i.e. no loss in quality) and then send it to SB for playing. SC will encode this stream as Flac if possible as that will not lose any quality and maximise buffer usage in SB.
So your best bet would be not to try to coerce SC into your choice of decoding and do not manually disable any FileTypes.
