Would you be willing to try the ReallyPreventStandby plugin?  I made
some modifications to PreventStandby about a year ago seeking to solve
the same problem that you're describing here.  Eventually, those
changes, after some modifications by Michael H, made it into the 7.4
release.  Give ReallyPreventStandby a try and see if it works:

PreventStandby & ReallyPreventStandby both try to keep a system awake
by using the Windows kernel SetThreadExecutionState API.  It's possible,
I suppose, that the MCE Standby Tool somehow causes the system to ignore
calls to SetThreadExecutionState.

I'm going to try to do some more testing on my Windows 7 machine over
the next couple of days and I'll report back what I observe.
