There can only by one Custom Scan session running at the time, so if the automatic SBS scan triggers before it's finished the result will likely be that it runs slow and also that it tries to trigger a second Custom Scan session at the end, which should cause some warnings in the log if it happens before the first is finished.

I have a large simulated FLAC library which I can run it towards in my own setup, the 100 000 track test library I made available here: http://erland.isaksson.info/arkiv/flac_test_libraries/ I'll try to run it a bit in my own setup to see if I can see where the time is spent.
