Theoretically speaking it shouldn't have any consequences, as all data is also saved into the MusicIP database (default.m3lib), which is where the mixing system gets all data. I think your problem is caused by a combination of factors: adding music to the MusicIP database through the MusicIP Mixer, while at the same time listening to music autoqueued by Sugarcube. Since playcount and last played time are written back to the DB, this could cause conflicts, depending on how it deals with file locks.
