I don't think there's a way around that. You have to be aware that these
devices are created as MOBILE devices. There is no software support
whatsoever for docked operation from Apple's side. There are probably
some Apps that have dedicated UIs for In-Dock operation but iPeng
currently doesn't and Apple's lock screen also doesn't.

There is no snooze function at all in iPeng.
Frankly... While I believe it is quite stable on current iTouch/iPhone
generations I would be a bit reluctant to use the alarm in iPeng as the
only means of alarm. The problem is that as of my experience iOS' WiFi
connection is not always stable, at least with older devices. You would
also have to force the device/App to stay active or it shuts the WiFi
down which in turn will shut the App down after 10 minutes. Since the
App also can't wake itself up on schedule it also can't provide a backup
alarm.
There is a way to create a backup alarm but that would involve having to
implement a weather feature or something similar, I'm currently pretty
reluctant to do this.

I completely agree. I believe it's a perfect replacement for a
Squeezebox Touch as a player connected to a set of Speakers or a HiFi,
it's not a good replacement for a bedside radio.

You generally only get basic control. It's being done through a
dedicated remote control interface for music.
You can't remote control the user interface on iOS, it's not made for
that. It acts on events and gestures, there is no way how you could
replicate that with a remote. It doesn't have concepts like a cursor or
a current menu item or something. VoiceOver has some of that but only
works with the voice feedback. I believe a bluetooth keyboard with
VoiceOver enabled would be the only way to do what you want (well, but
_that_ actually works, it also works well with iPeng).
