LMS (7.9) has a habit of rescanning items if it sees they have changed.

This behaviour should not have changed in 7.9 compared to 7.8. How is this being triggered? Does it discover those changes automatically (then disable auto scan)? Or when you BMF to a changed file?

This causes it to sulk for a while before it's ready to use again.  I
thought there used to be a way of stopping it from rescanning, but I
can't find it now.

Settings/Advanced/Performance? There might be an option to enable/disable auto rescan.

The problem this causes is, on my system, much worse.  I have configured
Custom Scan to kick in and rescan after LMS has done a rescan.  If I
don't have this option set I forget to do a custom scan when I really
have added new stuff.  Custom Scan takes hours to rescan which is not
what I want to happen when just playing music since the system is
unusable.

What might have changed in 7.9 is a bug in older versions which did not correctly update the last changed flag. This was causing issues with eg. apps using a local cache. They wouldn't update they're caches after certain changes. Now if this is triggering CustomScan, then it's more of a side-effect to a bug fixed. But it should not be a new bug. Just something to be aware of as the developer of CustomScan (I've seen similar complaints wrt. to my SmartMix plugin). But to be sure let's do above checks for auto rescan and try to understand when this is being triggered on your system.

Further, I have sometimes switched off my system not fully realising it
was still doing a Custom Scan.  The system then wakes up and does a full
scan in the middle of the night, which is fine.  However, what happens
then is that Multi-Library seems to have reset the value for the
Standard Library (from 1 to 6 or 7) which means my non-Classical stuff
cannot be found.  I have to go into the database and change the value
back to 1, and then all is well.

That sounds like something you should report to Erland.
