My experience with ntpd is that when you think something is going wrong and you edit the confguration and restart ntpd it will become worse every time. Bad overshoots happen, time wanders away from correct value instead of closing in, etc etc. The only thing that helps is stop touching it and let it calm down by itself. Probably there are "correction" applied via adjtimex that ntpd no longer knows about after it is restarted, and when you do this a couple of times in a row the situation gets completely out of hand.
