Spamsieve 2.x uses slightly different scripts I think from 1.x (I could be wrong but I think I recall reading something in the documentation to that effect. If you havn't already done so make sure that you've replaced the old SS 1.x scripts in your scripts folder with the new ones and make sure that the Spamsieve filters haven't lost sight of them.
