Yes, only active filters (with either "filter incoming messages" or
"filter outgoing messages" checked) can be applied manually. A workaround
is to add a stop filter (condition: always; "stop applying filters to
this message" checked) at the end of your filter list, then add your
manual filters after the stop filter; they will never be applied
automatically even if "filter incoming messages" is checked.
