I have been following this thread with some interest as the same thing
used to happen to me pretty often with 4.1.2 and the previous ISP that
had a very wonky connection. I eventually solved the problem of outgoing
messages piling up in the Out tray by randomly changing some preferences
related to SMTP settings (I wrote to the list about it at the time I
think). Today it happened to me again in 4.1.3. I hit the Send button and
did Hide PowerMail in the Finder. About half an hour later I noticed the
message still sitting in the Out tray and the progress bar still saying
"Sending". I cancelled it and tried the change-to-draft-and-back trick
but it didn't work (same progress bar behaviour). I then edited the msg
to send via another SMTP server and it was sent immediately. Apparently,
the first SMTP server experienced some problems and PowerMail started
acting up. Luckily, I don't have the mail volumes like some of the
listees here but this is still quite unpleasant and I don't remember
seeing or anyone mentioning such problems a couple of updates ago (I
think it started with 4.1.2).

Btw, I think I saw someone complaining about having to change the
multiple messages' status one by one, but I don't think I have seen
anyone responding to that. It's not necessary to do this for individual
messages. Instead, select the Out Tray icon, focus on the message list
pane and hit Command-A. Now it's possible to change the status for all
messages at once. Hope it helps somewhat.
