I agree – searching seems quite fast in Apple Mail, but I can't say that for sure, since I've tested this with a few hundred of messages in Mail while I currently have 35,000+ messages stored in PowerMail. Well, I don't know what's wrong with it either (at least if it doesn't slow down searching drastically). But: The classic Eudora also used the "one file for each mailbox" approach, and when Infinity Data Systems, the makers of MailForge (the self-proclaimed Eudora successor) announced that they wanted to use single files for the messages, lots of users of the corresponding forum said that they hated this idea. IDS then dropped that approach in favor of using one database for each mailbox. So I merely guessed that there might be people here who don't like thousands of message files, too.
