As the others have implied, using the scanner software in 'negative' mode should make scanning negs as easy as scanning chromes. I dare say, the method you employ is what's making it difficult, and probably isn't subtracting the mask correctly (the Ed Hamrich software, Vuescan www.hamrick.com, will allow you to get the color of the mask exactly right). The noise, or grain, in the shadows, may be inherent in scanning negs. That is, so much tonal info is contained in a neg (~14 f/stops), much more contrast needs to be applied relative to a chrome.
