I'm shooting on a D100 and have noticed exactly the same problem - the
camera has been sent back to Nikon and checked, but Nikon say its working
within acceptable limits.

I've upgraded all my lens to the latest Nikon offerings - and it hasn't made
any difference - apart from with the Nikon 12-24 - which is pretty sharp all
the way (not surprisingly given its such a wide angle and billed as a
Digital lens).

But with the telephoto lens (Nikon 70-200 f2.8 VR lens) the focus is often
behind where I'm actually focussing when shooting on f2.8.

I've given up trying, tbh, and now as a matter of course shoot on f4 when
using the D100 (as opposed to my F100) - if I can get away with it. Its not
very satisfactory, is it ?

I've done focus tests using rulers and note the D100 consistently focussing
'behind' what I need to be in focus. And going over to manual doesn't help.
In fact, I'd say its a fair to completely diss Nikons implementation of its
auto focus system. I've shot over 35,000 frames with the D100 and find the
focus issues the main reason for loosing shots ! Time after time it fails to
deliver.
