Although the Macbook Pro only has two usb 3.0 ports, it also supplies
thunderbolt ports, (eg https://www.apple.com/thunderbolt/).
Apple, as a company, owns both the hardware, (eg macbook pro, iphone,
ipad, etc), and operating system/apps, (eg OS X Yosemite) sides of its
business. This allows Apple to closely integrate it products, so they
work very well together, as well as with its hardware. Although Apple
products integrate best with other Apple products, its products are
still very competitive when working in combination with hardware and
OS(s) outside its product line.
Also, apple's hardware is usually top notch; because, Apple uses top of
the line component in assembling their products, and quality counts.

+1 for the USB ports, one thing that the Macbook doesn't supply in great
quantity i.e. only two!

HDD: not all that important, as nearly everything we run is mirrored

If I was buying one now I wouldn't consider anything less than an SSD drive,
just for the general performance increase especially booting.
Even if you have a small boot drive and a larger main drive.
