Yes, this is a known problem in older CDS Invenio releases, please see: <https://savannah.cern.ch/task/?6202>. The git master version does not produce this error. It allows for empty fields/subfields IIRC with both 4Suite and RXP parsers. (Though it should rather delete empty fields/subfields, not upload them as such.)
