I think most of us have run into this at one time or another.

My first strategy is to guess where the phantom polygon is, and try to click
on the edge.  (Clicking on the interior doesn't work, as it is now apparently
only
an outline track, not an enclosed area to the program.)  If you can manage
to click on the outline, it will highlight, and you can then simply delete it.

If this doesn't work, I save the PCB in ASCII, and open it up in an editor.
I forget the details, but normal polys are linked by a number in a particular
field to the net they are associated with.  Phantom polys should be the only
ones with a zero in that field.
