The old (and absolutely superb, yet to be improved on, in my opinion) OrCAD PCB386+ (DOS product circa 1993) did this very nicely, with a 'Cleanup Stubs' function. I used to run the function several times an hour, and always before committing to Gerber. Not much use as a solution for you - I just wanted to extol the virtues of a dead but not forgotten classic!
