Check out the reference designator modifier server from Qualecad. http://www.qualecad.com/page3.html Many people have said it has helped them heaps with multichannel designs. I do not think that making a library part of a collection of components is a good idea due to precisely the issue you saw and the further side effects (that is BOM, partslist, pick and place etc are all a bit screwy). If a component is a separate component/assy on the board then one should be very careful about using anything other than a simple component on the Sch and PCB - unless you are very aware of all the implications. At least that is my opinion.
