I haven't had such situation but I think that you may also try 2 other options before reinstalling Protel:
1. Export schematics to ASCII and import them to a new (empty) database. 2. Eventually check whether everything is OK with Client99SE.ini file - if it's too long, some servers are not loaded. I don't remember exactly the size limit (I guess it's 64KB).
