(Although I use Prototype 1.6 on a site with SSL and don't see any errors with IE; looking at the options, I don't see a message I have turned off that would account for that...) If that's not it, just do double-check that you're not referencing *anything* (scripts, stylesheets, etc.) using an http URL rather than an https URL.
