It's a little counter-intuitive at first but makes sense once you've done it. 
There are essentially two variables that you need to define: which notes, as in 
a note range, and from which bar to which bar. People often make the mistake of 
simply defining the note range in the dialog and forget to specify the bar 
range. Thing is, the bar range was never in the dialog so it was easy to forget 
that parameter. In your case, first select the entire range by hitting return 
to get to the beginning of the track then, while holding down Shift, press 
Option-Return to select the entire length of the session. In the dialog box, 
specify either a specific range or all notes and the transpose value and apply 
them. That should do it, if I'm not mistaken.
