Thanks, good post.  My reading of your query:

"Each atom:entry element in the feed contains the content from an entry in
the single topic that the subscriber has an active subscription for"

...is that this is intended to mean that the full contents of the atom:entry
are transported as-is (not just atom:entry/atom:content, but all of the
fields).

I think that this bit is the part that is making you nervous: "...the
feed-level elements SHOULD be preserved aside from the atom:entry elements."
 I could read this in two ways:

1. The feed-level elements SHOULD be left as-is, except that anything inside
the atom:entry  elements is fair game for modifications;
2. The feed-level elements SHOULD be left as-is, except that the set of
atom:entry elements may be different from in the original feed (due to
transporting only deltas).

I believe the intent is #2 but the wording is unclear.
