Anyway, to answer your questions fwiw.
I did get the molecule alginments to work but I had to sort the atoms in the
two files.
This was just a test as my compaint with gdis is that I could not turn off the
alignement and
it ignored my attempts to load the files offset from each other...
This seems to be Ubuntau 11.10, running on a Dell Laptop apparently E6510
