Let me also state that pop3 pop3-ssl imap and imap-ssl are all working and reading the database.

Let's also look at the real link: etc # ls -la /etc/vpopmail.conf -rw-r----- 1 root vpopmail 76 Apr 14 22:14 /etc/vpopmail.conf I see the perms are set for user root, group vpopmail. RW by root and read only by vpopmail. Cool.. I cannot login as vpopmail because it has a nologin shell. I followed these instructions to the letter: http://www.gentoo.org/doc/en/qmail-howto.xml <http://www.gentoo.org/doc/en/qmail-howto.xml> Unemerged, tried again, etc... Still nothing.
