I had this problem with a Debian template with backports enabled. I am not sure about the source of the problem but I don't think you will fix it rebuilding the template. One day I discovered that running apt-get update/upgrade on the template was reporting different results if it has internet available. With internet it was up to date, without it it had tons of packages for upgrade. Finally I checked some packages were at right version and I also was receiving updates when debian-security announced them so I stopped worrying about it.
