It should, although Danny might know more.  I remember there was
discusison about whether or not we should bind the link-local interfaces
or not.

If you give ntpd enough -d args, does it show them as being bound?

I'm not near a machine where I can look - lsof might also tell you what
interfaces are bing bound.
