I'm not familiar with Dependency Walker, but I did see that it crunched on these:

BOOST_PYTHON-VC80-MT-1_40.DLL (I actually see this one in \RDKit\Q3_2009\bin - it doesn't list a sub-dependency)
BOOST_PYTHON-VC90-MT-1_41.DLL
MSVCP80.DLL
MSVCR80.DLL
MSVCR90.DLL
MSJAVA.DLL

I have MSVC 2008 Express installed, by the way.

hrm. There's a missing DLL and I guess it's not one of the boost ones

(the usual suspects in this case).

Can you please try downloading a copy of dependency walker:

http://dependencywalker.com/

and opening rdBase.pyd in there to see which DLL can't be found?

Sorry for the inconvenience,
