We used an audio track to test so we couldn’t notice audio sync problems,

I did some more testings using Red5 0.6.2:

Streaming software: On Flix 8.0.2.0. Settings: 128kbps Video qualiy is good,
as if I was using Flash Media Server. No insufficiente BW warining. But the
audio is not sync. More or less, it is 2 seconds late.

Streaming software: On Flix 8.0.2.0. Settings: 256kbps.
Video quality is good. No insufficiente BW warining. Audio is not sync, but
is better than using the 128kbs stream

Streaming software: On Flix 8.0.2.0. Settings: 512kbps.
Video quality is good. No insufficiente BW warining. I would say that audio
is sync, although I'm not 100% sure

I see this message in the Red5 log, but I don't know if it is related to
this problem:
"Skipping message with negative timestamp"

I my past tests I didn't realize the audio problem because I was not using
audio.
