I may be mistaken (often am) but, I thought that did change the font
setting for the box in mine as well.

Have you tried 'netscape*font' settings in .Xdefaults? That may/may not
do what you want.

I presume that is how you'd set the 100dpi font settings unless there's
a place in one of the configs that points everything to the 100dpi
directory (haven't looked at that part so not sure here). Come to think
of it, my failing memory seems to recall my having seen just such a line
in one of the configs, in which a font path is listed.
