You might want to read the Wiki page on Merchant Accounts and how they function. You would not directly accept orders on your website to your bank account or banking institution like BofA, Well Fargo, etc. You must go through an intermediate payment gateway. http://en.wikipedia.org/wiki/Merchant_account
I would actually recommend you look into using some of the larger merchant systems like Authorize.net (http://www.authorize.net/), LinkPoint (http://www.firstdata.com/linkpoint/), PayPal, etc. In the Merchant Account industry you don't really want to work with a smaller system as they tend to have fewer options for integration with your platform as well as more security issues. These are my opinions. I'm sure there are others on this list who have more extensive ecomm knowledge.
