There are two separate things that I do that I am not sure you are doing. You'll have to tell us what ripping tool you are using before we can offer specific solutions. First, I setup my ripping software to put the tunes into a directory structure that reflects the way all of my songs are organized. This is not strictly needed, but I like it this way. I have all the tunes under the /songs director, then have subdirectories for genre/artist/album so there is a directory structure of /songs/jazz/Jaco Pastorius/Live In Italy and in this directory are the tracks of the album. Secondly, I make sure that the ripping/compressing software sets the proper tags (ID3 for MP3, OggVorbis for Flac) internally to the files.
