I actually would urge you not to store lossless on an iPod. Use FLAC for your lossless and trancode to mp3 or better aac for sync with the iPod. Yes it adds a bit more complexity to the system, however iPods do not perform well with lossless formats. Reduces the battery life ALOT, a 15 hour battery life goes to about 4 hours with lossless. Also the iPod is not a prestine audio reproduction device, it does well, but not well enough for most people to be able to tell the difference between well encoded mp3 and lossless. Also you cut your storage capacity of the iPod to less than 1/4 of what you could store in mp3 format.
edit: Also the only lossless format that works with the iPod is apples and that does not work well with many other things. Forgot one other option you could have, however I never have tried it. Anapod is an 3rd party iPod software that does on-the-fly transcoding from many formats (flac included) to mp3 or aac before transfering to the iPod.
