I believe the archival quality of cd in any environment has yet to be
standardized, but in my opinion you should be worried about scratches
(as Timothy noted), among other things. 

There is a wiki* on fixing damage, including an important note that
damage from scratches to the very thin label side will ruin the data.
The reflective aluminum layer inside the disc can also be degraded
through temp/humidity fluctuations, especially older CDs**. In the wiki
you can see that fungal spores have grown on discs that are in direct
contact with cardboard based containers, so I would avoid prolonged
direct contact if at all possible. Even the edge of the disc is
vulnerable it seems *** 

Empty spindles seem like a good idea, but raises the question label to
label or label to shiny. I used to worry that the label side would have
debris that would scratch the read side when stacking discs, but after
reading the wiki you can see that it's actually the opposite one should
be concerned about. Cleaning both sides before stacking would help a
lot.

The safest solution would be to keep the discs in standard jewel cases
(substituting a regular plastic case if they came in cardboard), stored
vertically to avoid warping, in a temperature/humidity controlled
environment. A CD cave. An added benefit would be that you could put
just the liner notes in a fancy photo album rather than a cd wallet.

OTOH if you insert/remove to play them a lot, the flexing from a tight
gripping center support can delaminate the aluminum layer which may
lead to deterioration as well [source needed]. Some Mobile Fidelity
Sound Labs gold discs have a convienint lift mechanism to combat this,
so if you buy only MFSL you should be all set...
