Check your quotes in the 'Addional command line options'. It sounds like something is being left open and the genre tag specification is being interpreted as the source file (the %s is the placeholder for the source file). Here's mine. The -V isn't really worth much, as it would take some kind of odd failure to munge the flac file as it's being written to disk.
