Have you definitely got the "%s" bit in your command line?

Have you checked that FLAC works?

If not, do this:
1. Copy a WAV file to your FLAC directory
2. Open a DOS prompt in your FLAC directory
3. Type something like "FLAC.exe mytrack.wav"

Note that you should substitute the name of your WAV file where I have
written "mytrack.wav"

If it is working, the encoder will start, and you will end up with a
file called "mytrack.flac"
