For your specific question - separate files or single file plus cue -
IMHO the separate file route is the way to go.  I use all separate
files anyway, because:

- it seemed more intuitive! (not a good reason I know)
- better chance of being able to use the same files with a very wide
range of players
- just occasionally slimserver has thrown up some bugs which were
unique to the cue file option

All of which has nothing particular to do with "classical", of course. 
However for Classical I'd add an extra reason: one of the continuing
dilemmas with Classical music is how you group tracks (movements?) into
albums. I and many others choose not to assume that ALBUM = CD, but
retag instead so that ALBUM = WORK.  On most CDs this is easy enough -
it contains say a couple of symphonies, you split the CD into two
"Albums".  But sometimes the CD has a lot of smaller works, or even
worse a mix of longer and shorter ones.  In this case I want MAXIMUM
capability to change my mind about how these are grouped and tagged,
and I think I get this by using separate files throughout.
