I've done essentially the same test with FLAC, and sometimes you get a
block or two of padding that is all zero. Since zero is ignored, and
since all the non-zero blocks are identical, the difference there is
meaningless.

You could also pass your files through MD5 or SHA1, there are usually
shell programs to calculate them in Unix like operating systems.
