Gapless ALAC file (which are decoded using the alac application) will play gapless on the SB3 & SBR on Linux and IIRC also on Windows. I think you have to make sure they are transcoded to Flac or Wav.
Compressed AAC files (m4a) which are decoded using Quicktime on Windows do not playback gapless. They used to playback gapless (around 6.3.x).
