Yes you can rip a CD as a single FLAC-with-cuesheet but that is split up by the scanner and from slimserver's point of view it's no different to a set of individual files. Personally I'd avoid using such an approach as it seems to cause a lot of problems with no obvious up-side that I can see.
Anyhoo - your actual problem is a common one, and it's what makes random mix entirely useless to me. The idea of tagging all the mix CDs with a second genre isn't a bad one actually.
